It's not running the wrong routes on purpose.. it's getting into the route and thinking you see a better way to get open and improvising... maybe that works with a QB/WR that have years of successful experience together who just kind of "feel" each other... but he and Baker obviously had not figured that out yet. Maybe Eli had, don't know. But imagine being Baker and trying to learn your 3rd offense in 3 years and you are trying to go through your progressions and one receiver is periodically off trying to outsmart the defense and the playbook on his own and he's not where he's supposed to be? I'm sure that could get unnerving...
